GUI not showing on a reboot

I have the misfortune of writing a BUILD process, replacing hours of manual labour with wonderful autoIT.

I have a GUI that runs scripts. (they are ticked)

Some scripts force a reboot.

I have put the GUI.exe in the start->Programs->Startup so it is thus executed on start-up

On a reboot, the GUI doesn't always show yet the scripts (listed and executed via the GUI) continue.

I need the GUI to show first before the scripts start running again.

Help...
