This is actually a bug that started a while ago, where my changes in SciTE to handle Quoted filenames, aren't  working  correctly anymore after an update in the standard SciTE build. This should now be fixed in the current SciTE.exe in Beta.

Those warning are generated by the new logic that checks for "unicode", where it can't find these includefiles.
Where is the standard autoit3.exe located and it's include files?

EDIT: I think I know why this happens....  let me check....
EDIT2: Could you try the current Beta version to see if that (simple fix) fixed it for you?

confirmed as fixed when testing TIDY on AutoIt3Wrapper

This following line:

Yes ...  very much so ....  In SciTE you can see that very clearly. The first the whole source is a comment, the second Source is only the #include statement.

... oh and I agree that the second scenario, which is in your example is going wrong at the moment!  

By the way: Thank you very much for this clear set of files showing what is going wrong!  I think I have the issues figured out but want to do some more testing before publishing.

I use it like this:

But and all is ok when I try to sign one of my project.

but in mLipok_Signer.au3 I have this snippet:

What is shown in the SciTE console for these Run_After commands?
