Yeah ninite is a bit weird when it comes to automation. I mean they want you to buy the pro edition afterall. 

Since this is for a small project of mine this would be overkill though..

Nah, this is almost certainly not a shareware restriction, it seems way too specific for that. I'm willing to bet that the pro version has the exact same behaviour. Note that Ninite too needs to work with all those different installers, so it's probably hard for them to implement one simple structured gui that fits all possible combinations of flows.
