I use RDP a lot, and is not uncommon to run another session again, closing the prior connection, when minimized.
The solution?, see if the window exists. If it does, restore it, else, run it. :)

have you tried mRemoteNG ?

I used to have the problems you explained above until another admin showed me this.  it's opensource and lets you keep all your rdp's in a single tabbed window.  it's great!

RdpRunner is not meant as an "Admin tool".
RdpRunner is for end users that work with full screen remote desktops and rerun the connection even as one is already running minimized.
